Can I specify multiple source directories even in command line mode? And if so, what do I have to enter.

I wish this could be possible using the WebUI.
Please add this as a feature whenever you can 
When you use desktop gui and use Select Folder button to select multiple folders, notice that they are added to the Select Folder input field within double quotes, separated by a space.
And this is exactly how you do it on command line (note on Windows need to use SongKongDebug to get output)
Using the Web UI you can also manually select multiple folders using same syntax, its just not currently possible to do by selecting from the folder tree
