Is it only your Flac files ?

I suspect the problem lies with how they have been encoded but because the acousticId software is not written by me I wouldn’t know the exact problem.

The ones which successfuly found an AmpliFINDId I have bought in flac format already. They show as being encoded with reference libFLAC 1.2.1 20070917 or reference libFLAC 1.1.2 20050205.

The ones for which I can not get an AmpliFINDId I converted myself using libFLAC 1.2.1 20070917 (same as above). Many of them return a MB Unique Id.

If the version of the flab encoder was the reason I would not expect the it to work on the ones I bought encoded either.

libFLAC 1.2.1 20070917 may define the library, but not the actual encoding software. The encoding software you are using probably uses the encoder library with different settings.

If you enable View/Show View Pane and select the View Audio tab, can you see a clear difference between BitRate between the ones you’ve encoded yourself and the purchased ones in the.

Might be worth using a specialist flac tool to compare differences in more detail

The ones i bought are all from 24/96 so they obviously have a higher bit rate. The ones I converted myself are generally from CD 16/44. I used dbPowerAmp to convert them and left the compression level at the default at 5. Should I try with no compression level to see if that is what is causing it ?

Yes, give that a go
