Does SongKong think that it is a duplicate if one file is 24/96 and one is 16/44? If so, does SK alway keep the 24/96?

I have a lot of duplicates and the files are wav, flac aif and mp4. The problem is that I want to keep wav-aif-mp4-flac in that order but in some cases I have the album in 24/96 but it couls be any of the formats. Is it possible to have the priority wav-aif-mp4-flac and keep the 24/96 if there is such an album.

Yes they would be treated as duplicate, if on the Advanced tab you put Bitrate above Audio Format then that will be the first criteria to use when deciding which file of a group of duplicates to keep, would that work for you ?
There is not currently not a way to save multiple files, we do have an issue open to do something similar to what you want https://jthink.atlassian.net/browse/SONGKONG-664
Since SongKong 4.9 we have additional checkbox on the Delete Duplicates preferences called Find Duplicates in same audio format only and this restricts duplicate finding wihthin an audio format so you can keep versions in each format.
